Getting ready to make my third CBG, and I'm making this one a neck-through. I was wondering how far the neck should protrude on the other side of the box.

About 2 or 3 inches is good. I like using a neck protrusion because it's a better ergonomic choice - it gives you a place to rest your elbow while playing (since the box is so small compared to a regular guitar).
Keep an eye on overall length though, because you might make it too long to fit into a case (not that I've ever done that :)

I do 1 in. if I'm using ferrels to run the strings through the tail, 16in if I'm going to attach a hubcap, LOL

I usually leave room for the strap button screw and enough break angle on the strings...usually a couple of inches or three... :-)
I found the sustain seems to be better this way rather than the strings going through the body...
