I Think I like your idea of notching the neck where it enters the body. I haven't seen that before. It should keep everything nice and rigid. If I were doing it the notches would be less deep to keep a lot of meat on the neck.
I am now building boxes with a removeable back so your method would work just fine and the neck would still be removeable.

In fact, your method prevents the problem of having a gap between the neck and the body. If there is a gap, it is covered up.
