Like Jon says, I also have had some problems with the high quality hinges that are found on cigar boxes. Again, it is personal preference. I have noticed that sometimes if I glue them in, I might have to trim one of more of the pieces if the lid does not sit down correctly, but this only every once in a while.
This is the best thing about cigar box guitars - there are no rules! Both taking them out and leaving them in will work - benefits each way. My recommendation - build one of each and see what you like best. Personally, I've been taking them out but every once in a while I have had to glue a wood block back in later to prevent lid shifting - especially if the hinges aren't aligned too well.

Don't put your lips inside the box. It will make them red and girls won't want to kiss you.
