I have started with my first build of a Cigar Box Amp and am having trouble with the thickness of the box and the mounting of a 1/4" input jack as well as a 1/8" headphone jack. Does anyone have any resources for mounting plates for these types of jacks?

I usually use these metal jack plates(mentioned above) , they come in gold, chrome or black, easy to fit, solid as a rock and look great!

try drilling a hole big enough for the whole jack it fit through all the way through the box. then add a thinner plate (aluminum,brass, wood etc.) over the big hole you just drilled.drill a hole in the thinner plate for the jack as well as the head phone jack. this is how I do it. try it on a scrap first. see how you like it..

How thick is your box side? Normally, if the box is a bit thick, people just gouge or drill out enough wood, or use a spade bit, to thin the box, normally on the inside where it won't show, at the points you want to install the jacks. This admittedly can be tough to do a small box. There are also long shank 1/4" jacks available (I assume they exist for 1/8" headphone jacks, too); pretty sure C.B. Gitty carries them.
I've also seen people using Gibson circular, and oval recessed Fender mounting plates for the 1/4" input jack. Check eBay, or your local (expensive) Guitar Center, if you have one, for these.

I've never taken the time to look at a headphone jack, so I don't know how they are secured.
