Ok I have my neck cut to length and I am about to notch it for siting in the cigar box. Should I worry about if it is straight in line with the sound board or should it angle back some compared to the soundboard.

Alright I choose the back angle of 1 degree which isn't allot, but does make it look nicer.
You know, this is 100% determined by the design of your guitar. Taking commercial guitars as an example: a typical Fender guitar (Stratocaster or Telecaster) has no neck angle. Fender uses lower-profile bridges which work with no neck angle. A Gibson Les Paul, on the other hand typically uses a Tune-O-Matic bridge that holds the strings higher off the body of the guitar. To work with this type of bridge, the neck is typically set at a 2-4° angle to make everything line up. Neither is right or wrong... just different designs.

P.S. Notice the box is installed upside down so that the thinner bottom becomes the sound board.
I guess the neck is to the right in your drawing. assuming that, the bottom drawing is more appropriate. You would want even more angle than you show. I would go for maybe 4 degrees. I will explain. When you tightren the strings, you will probably lose a couple of degrees. You want the neck to drop down toware the headboard. The reason for that is that it forces you to use a taller bridge, which makes for a higher string break angle. This, in turn causes more downward force on the top when the strings vibrate. More force = more sound volume. People with more experience than I have may suggest an even higher angle. Neck drop is a good thing. I typically relieve about 7/32" the the back of the neck to get my neck drop. That is assuming a neck through body configuration.
The drawings I got from the internet and yes the neck does go off to the right. Do you have any pictures that you could post that shows this so I can get an idea of what your setup looks like? Thanks
Here are some poor photos of my newest guitar..in process. I clamped a straightedge to the fretboard to give you a reference. You may be able to detect the neck drop angle in these. I would be able to do better in the daylight as far as the photography goes. Sorry, I duplicated a photo.
