Do you have the entire length of the neck (inside the box) touching the lid, or do you rebate it further to allow the box lid to vibrate more freely? Which would be preferable?

I think to answer that by first saying (and I know this is gonna sound cliche) -- There are no rules to CBG construction. Make it any way you want. Neck to lid. With or without a lid recess (rebate). With extra recess for sound. Attach the neck to the bottom of the box. Neck into the box but not thru the box. It all depends on what you want to do and the type of CBG you build. I haven't made one, but my understanding is that a resonator (reso)shouldn't have the neck thru the box to accommodate the resonator 'cone'.
I personally have a lid rebate (recess) with an extra 3mm (~1/8") for sound so that the lid will vibrate more freely. Check out my pics. Check out all the site pics and make a determination on how you want to see your CBG.

Cool, do you have any pictures of the inside, or as it was being built?
