I emailed cbgitty last night, waiting for a reply. But that hasn't stopped the squirrel from running on the wheel.

I think ...I'm not sure...the way to fix it is to 1. Bob the butt end so that it does not exit the box on the butt end,  2. Thin the internal part of the neck on the fretboard side to raise the fretboard above the level of the fretboard (how much I do not know yet) and make sure there is 'vibrating room' between the neck and lid,, 3. Use internal pillars to support the neck,  4. If needed, add mat'l under the neck for extra support,  5. Use hardtail bridge, making sure it aligns with the mark on the neck, if that was lost in the cut, then measure scale from the zero fret. 

BTW, I am new to zero frets but am really liking them. I am not good at making nuts.

I think you're on the right track, and I strongly recommend you do #4 in your list unless you have a really thick/stiff neck.
